Cufflinks¶

Cufflinks assembles transcripts, estimates their abundances, and tests for differential expression and regulation in RNA-Seq samples. The cufflinks bundle packages version 2.2.1.

UFS HPC Usage Example¶

The following command can be executed in the terminal to load the bundle:

1	`module load cufflinks`

The Cufflinks utilities can be run as shown below:

cuffcompare
cuffdiff
cufflinks
cuffmerge
cuffnorm
cuffquant

The cufflinks_shell commmand can be used to access a shell in the cufflinks bundle.

1	`cufflinks_shell`
